BREPA is a tool to accurately infer structural varation types, nucleotide resolution breakpoints, local context of breakpoints (microhomology, micro-insertion) given a contig/long read covering the breakpoint. It aligns the contig/long read to the reference by BWA-MEM and interpret the alignment results.
